Two part glue will always be stronger than 1 part. At least when talking about bonding PVC. I used Stabond, but Bostik is highly regarded too.

Yes holes should be repaired while deflated.

If you watch the manufacturers build their boats, once the tubes are inflated, then they start adding on accessories. The proper shape means everything is more likely to stay glued over time. Go and watch youtube vids to see how they do it.
